That's not a bug, but a misconfigured node setup. Compositor is expected to work in scene linear color space with premultiplied alpha. It is possible to screw this assumption (sometimes you need to do this on purpose) in some cases. And your setup is one of this case: setting the alpha channel would result in straight alpha, so what you need to do is to add an Alpha Convert node after the Set Alpha node and convert Straight to Premul.
