I can confirm this behaviour in the latest master, 2.92 beta as well as in 2.82.

After some investigation, this is not a bug. The transform options are only affecting the transform tools, not any changes via the RNA. Editing e.g. the position through the transform panel or the object properties panel will update the dependency graph which is not affected by the settings in the tool options.
