Worked: (newest version of Blender that worked as expected)

Short description of error
rigging mesh topology destroyed after change armature rest pose

Exact steps for others to reproduce the error

  1. move some bones
  2. apply armature modifier on mesh
  3. apply new rest pose in armature
  4. set new armature modifier
  5. mesh is changed and dont look like in first time

Have you tried this with Quaternion Skinning (aka Preserve Volume option)?

This way it seems to be "reverseable", the other algorithm is just not suited for this I think.

yes, Preserve volume option works.

I think so, yes, I will close this for the time being (but have also asked in #animation-module chat channel to double-check -- if this turns out to be a bug, we can always reopen...)
